Figure 3. In silico promoter analysis of identified up-regulated IFN-associated genes in MDDCs. RefSeq IDs and promoters were extracted with the use of the UCSC genome browser (www.genome.ucsc.edu) and sequences 3000 bp 5′ upstream from the transcription start site, plus the 5′ untranslated region were extracted. Transfac database28 was then used to obtain vertebrate TFBS matrices, and the Toucan2 tool MotifScanner was used to detect potential TFBSs in the sets of selected sequences. The prior (stringency level) was set to a value of 0.05. A small box indicates the location of identified potential IRF-1 binding sites.
